Wouldn't the system recognize the config file if it's not properly set up?

After uploading everything and following instructions to chmod config directory and then run scripts/setup.php, I successfully got the thing to write to the config.inc.php

I had a look in this file and everything seemed correct, however once I copied it to the main directory, then tried to use pma, I got the error "Access denied for root @ localhost" even though I had set my username and password AND had hit save on the configuration section.

My mysql username and password were clearly in the config.inc.php in the right places, however if I then went back to scripts/setup.php, none of the server info was there and I'd have to add it again.
